There is nothing in Canon that says an animagus' mind is uninteresting to a Boggart. Therefore, using RowlingLogic (TM), an animagus' mind CAN be interesting to a Boggart.

Another thing JK totally ignored is Why were the Weasley's allowed to bring vermin to Hogwarts?
First Percy and then Ron brought a pet rat but the letter states students may bring a cat OR a toad Or an owl, not whatever you want. So just why are they allowed that rat?
I can easily imagine the howl from other students about wanting their pet if an exception is allowed.

It makes sense to have the boggart react to Scabbers. As we see with Sirius and how Peter reacts, the human mind is still active when transformed. It may dull the emotions but doesn't fully stop them. The human mind is still active. If you're already in a state of high terror, dulling it a little still leaves you in a state of terror that's higher than a group of kids that are actually impressed with the teacher and amused by some of the other's counters. So of course the boggart would focus on the higher level of fear of two people in front of it
