It seems like most of your changes are purposeful so not going to bother with any of that since you seem to be doing a fine job of making them consistent and sensible.

I would point out to be careful mixing statements like "they, too, were equally prepared to lay down their life in defense of one another." into a first person story, as the person involved could not know that. (or write it such that they could know it. Even just changing the 'were' to 'looked' or some such helps maintain your story's viewpoint.)

Your story is interesting no doubt, i noticed the slight tweaks to the original storyline (such as coper's not so direct PK backstab).
It's interesting to see Kirito as a girl, though somehow i have this feeling that this story has a great potential to be a yuri fic. Though it is because her interactions with the males were very... friend-zoneish while her interactions with females very personal. Hinting to favouring female companionship more?
Kirito's outburst and reaction to Kibaou was great, it showed the difference in the original male and now female kirito. She should be more emotional as a girl anyway.
It has been a great read so far, and i look forward to your next update.

Love the story. Even if Kirito is a bit OOC. Though I like this version just as well (I only saw the anime, and yes, I did consider which changes him being a girl would cause before calling him OOC)
The only weird thing about your technical explanation was the part of the electrodes. Electrodes normally aren't that sturdy, and the mechanisms behind the pincers should have raised a lot of question marks.
Otherwise, great job.

Have you ever wondered what would have happened if Asuna and Kirito did die at the end of SAO? What if they became something like kayaba a mind trapped in the virtual world with their body already dead in the real? What if kayaba left them with aincrad and the 'world seed'? What if they eventually found a way to revive all the dead SAO players? What if they used the seed to go to other VRMMORPG's? Maybe Alfheim? GGO?
