The chakra problem wasn't solved at all since his will and malice is infused into his chakra so those Kyuubi episodes will still happen. Really the only thing you changed is that you just killed a sentient being that got a really unfair bargain by the universe and also killed a legacy from the Rikudo Sennin. For someone who doesn't want people to lead the same life he had he just commended someone to it when Kyuubi reforms.
