From another story, which I love:the stone is a decoy. Nicholas Flamel hid the real one in his desk drawer, protected by a Fidelius with his wife (or possibly Dumbledore) as Secret-Keeper.

Yeah! This is proper, good explanation for the philosopher's stone thing. Obviously the stone was there because of Harry, to offer better more valuable target and keep Harry safer.

The kids never actually saw most of the protections in the gauntlet since they weren't aimed at them? I can live with that. Makes more sense than canon, actually.
