I always imagined the TARDIS would give each of the companions a version of their own rooms at home, or rooms they wished to have. But if the Doctor programs things in like bunk beds for Amy and Rory, his two very best friends, thinking they'll share his enthusiasm, it stands to reason he wouldn't know what Clara'd want in a room beyond the typical bed and bookshelves and desk, and then fills it with warm reds and some of the books he noticed on her bookshelf at the Maitlands'. While the TARDIS goes along with all this because she has to, I can certainly see her putting in little passive-aggressive elements like the old-fashioned pen and the ink in the well is all dried up.
