I love your story so far. However, your decision not to make it a harem is a mistake especially since it has the potential to be one. While, I agree that pairing him with the kyuubi is the correct choice, I also believe that with the kyuubi he should also be paired with anko along with two other women preferably badasses like tsunade and mei. A badass like Naruto needs more than one equally badass woman.
