For you question at the end of chapter 12 In All Things Balance is a pretty good example of magicals and Muggles coming together to establish a fighting force

Actually, A pureblood has 4 magical grandparents. A muggle-born has muggle parents, and a half-blood has magical parents, but less than 4 magical grandparents.

In chapter 12 you mention three ideas for how muggle vs. wizard war would go and you mention not having an example for the third (wizards controlling muggles using magic). I wanted to recommend one of my favorite fanfiction series as an example it is a harry potter and dragonriders of pern crossover. The first book is The Queen Who Fell to Earth, then On the Wings of Dragons, and last Beneath Sovereign Skies by Bobmin356. The first two books are complete and from something if found online but I'm not sure how to confirm or deny the third may unfortunately remain unfinished. Despite this I highly recommend the series.
