I'd post it as a stand alone, or even as an Omake or "alternate ending" on this story. Why not? You posted it before, and just because you have writer's remorse over it (not like you're the only one either, oi!) you might as well man up and put it out there. :)

Honestly this story deserves a Epilogue, and not the "Feel-good" one that's a Crossover with no meaning(IMHO), I mean a Proper conclusion.

I remember reading this story. I really enjoyed it, so don't beat yourself up too much.

A little bit spartan and it took me a while to understand just what was going on, but a good plot all told. Your writing style could definitely benefit most from more imagery, though this seems very much a story that was more an exploration of a what-if scenario. It feels a bit unfair to judge it based on how pretty it was.

Good Story! I liked the way Shinji was portrayed, how his actions changed some events, and caused new ones - and of course I love the epilogue.

I think you had a much better ending with the last chapter. The note you ended on was "Hope for the future/you decide your own path". This was sorta... really tacked on. You only bothered with Kaji, Misato, Asuka, Rei and Shinji despite the surprising amount of development you gave to Touji, Kensuke and Hikari. You didn't cover any of the Bridge Bunnies either. No, the last chapter's ending was much more powerful. This just... dilutes things. No offense intended, but it was a bad epilogue.

I think this is quite possibly the most IN CHARACTER portrayal of Asuka at the end of the world that i've ever seen. Hah hah. Hysterical. Mad. But not completely out of it. Hell.

I really liked this fic. Great job. Kudos to you. Admittedly you could definitely use more detail to even out the gigantic amount of dialogue comparison, but all in all, it was a pretty good fic.
