The Burrow pebble can't be Scabbers - he's already at Hogwarts. It will be Ginny. To pre-empt her writing to Riddle in her first year, she will be given a "diary" that lets her talk to Luna. You write in one book, the words can be seen in the other. The paired books will first be given to Arthur, so he can check them for hidden Dark spells, of which there won't be any, so he gives one to Ginny and the other to Luna since he knows they were closer before Luna's mother passed. This helps Ginny break her fan-girl obsession with Harry since she has a friend of her own age to hang around with instead of an overbearing mother. Because the diaries will allow the two 10 year olds to invite each other over to their respective houses.

Then, when first year Luna starts getting hassled, she'll tell Ginny, who in turn tells Ron, since he's her older brother, who ends up telling Harry. Now, Harry won't take the teasing of a first year lightly and will help her out, bringing Luna into the core group years earlier with her unique perspective.

Grimmauld Place pebble will be interacting with Kreacher and getting him to clean the place up, and locking away anything severely Dark, so that once Sirius is freed/escapes from Azkaban, he has a safe place to stay. And if the Horcruxes exist, he'd also grab that as well. But, since he didn't grab the Diadem while at Hogwarts, it could be a Horcrux free story.

The Ministry pebble has to mainly be Umbridge and/or Fudge. Umbridge needs to be fired so that she can't be appointed to Hogwarts or run the Muggleborn registration thing. Fudge has his bribe-taking that could be revealed. Harry can also take out Crouch Senior and start the DLME looking into the fact that Sirius never had a trial, sneak into the Department of Mysteries and destroy the prophecy and possibly steal a Time Turner. With no prophecy, and it would need to be publicized, the Ministry Six will never go to pick it up, so Sirius won't come to the rescue and then fall through the Veil.
