I confess to not knowing anything of trans gender issues but i would like to make a suggestion providing you are not too far on in your story to adopt it. My suggestion is use the metamorphosis angle, with Harry's link to the Blacks it could be argued that because Petunia so wanted a daughter then Harry became that daughter. If you have Magic accepting that change then Heather Dursley would appear in the book of students at Hogwarts and Harry Potter disappear.

I love the prologue, I have never thought Petunia could have gotten hurt by Vernon before but it makes you feel bad for her, and I love the idea of Trans Harry. I can't wait to see the story unfold in the next chapters.
