You do know Lelouch can't use Geass on the same person twice, right? He used it on Kallen in R1 when he questioned her about Shinjuku. If you had Jeremiah use the Geass Canceler, or simply not do it, I believe it wouldn't affect the outcome much.

Kallen knows the true Lelouch and would probably convert to his side willingly and act on her feelings later.

Personally, I think the narrative is terrible and the characters aren't making a lick of sense and I have no idea what Lelouch's goal is.

However, it's like watching a train wreck happen. You know it's going to be bad, but you can't help but morbidly indulge in seeing before your eyes.

Well, things are certainly rolling. With Kallen firmly in Lelouch camp, that means bad news for the likes of the UFN and the Black Knights considering most to major Knightmare pilots are or will be on Lelouch side. Save for Suzuka and a few other aces that'll be against Lelouch. I'm quite curious on how you'll tackling Lelouch's Britiannia against the rest of the world, especially Europea, Japan, and the Chinese Federation as they'll most likely be the ones that'll provide the most challenge for him. I'm curious as to be the reaction of the rest, namely those of the Black Knights. Especially after Kallen's heel turn. There's also the matter of the New Order. Thanks to Lelouch's intervention, what's happening to them now? Seeing as it's his intervention that screws up the original timeline event.

Also, how exactly are you tackling the whole harem aspect, more specifically characters of Cornelia and Nunnally? Yes, Cornelia is a half-sister, but Nunnally is full on blood related. Is it full on platonic, or is it full on wincest?
