Your shield claims to act for the good of humanity and yet they keep them ignorant while hoarding technology for themselves, they have operations in three galaxies while the body that is meant to represent humanity is barely aware of what goes on in 1% of the galaxy, they act with no oversight or connection to the alliance as puppet masters throwing crumbs of advancement to the Alliance while making sure that humanity remains beneath them,recruiting the best for themselves and disdaing the Alliance tech when they could have actually shared, they say that the tech is too advanced for everyone one else like that are somehow superior. Originally the intention of taking all the Stargate tech off Earth was to prevent them from being used in a war but after that when humanity was united and at peace for decades and had discovered space travel still they did not share the technology they had. I would rather SHELD did not exist than for an organisation to be puppeting humanity steps from the shadows no matter how altruistic they believe their intentions are

You know, the whole 'only able to access x% of the galaxy' thing only works when you're dealing with a method of FTL and sensor technologies that are limited, such as those utilising mass effect. The hyperdrives used in the Stargate universe don't have the same range limitations. Even a Ra-era ha'tak is technically capable of intergalactic travel, it would just take thousands of years, the same can't be said for mass effect based FLT (with the, possible, exception of the Reaper's).
While races reliant on the mass effect to travel have a severly limited range, even with the Mass Relays, hyperdrives don't have that limitation, meaning species such as the Ancients and the Asgard have a means of FTL that can cross the galaxy with ease and sensors that an easily see from one galaxy to another.

If he wants sole Shield access to the alien site, why the fuck did he tell Earth it was there in the first place?
and, either way, why did he tell Earth it was there before having Shield properly investigate the site and everything it contains to make sure it's not some alien doomsday weapon that is primed to blow up the star system as soon as someone sneezes?

Why didn't Shields scan of the system discover the Relay? Their ships don't have Mass Effect cores so there is no risk of being fired through it, even if they managed to accidentally turn it on. If they did accidentally turn it on it wouldn't be hard for Shield to fake a signal from the Mars ruins and blame that.

If Shield wants humanity to advance technologically, the limited (& ultimately deadend) technological branch based on the Mass Effect seams like a strange way to do it.

Why would Shield not, at least attempt to, stop humanity putting all of their governing bodies, both military and civilian, in a system that is incredibly hard to defend? Arcturus is a Relay hub, meaning multiple Relays are in the system where they are putting their entire government, and they're not even putting them on a planet, instead leaving them floating in the cold vacuum of space in what is effectively a glorified tin can.

I can only assume you plan on having the Alliance sign the Treaty of Faraxen and dismantling their fleet as well?

While I liked your idea for this, I can't really see what the point of Shield is at this point. They don't seam to do anything. I'd claim indoctrination except they have actively avoided going near anything even remotely Mass Effect based that might cause it.

An interesting idea. Though I do wonder how you plan to include the Reapers and the Citadel races within the Milky Way (or any of the other local galaxies) without any of the Ancients, Asgard, Nox, Gua'uld, Achen, Tok'ra, or any of the other spacefareing species noticing them.

Some of those species have been around more than long enough to have been spacefaring and inter-galactic capable since before the Prothean cycle at least, if not even earlier.

A star destroyer and th e andromeda...really?! I like both ships and if I was building ONE ship either would be fine but using both for a fleet...uh no! It's going to look like a hodgepodge of ships you acquired from somewhere not a fleet you built! Fleets general have ships that have the same engineering styles.

Ok I haven't even finished the chapter but I have to say this... Think please! Why would ships have to be limited to a 1000 meters? Just because that the case for those other primitive ships from the original mass effect does not mean it's the case with stargate based ships. Th odd limits are in place because of cost and others things that just don't apply when you have an Asgard core that can most likely synthesize the material and it not mine it much more efficiently and quickly. It can just mean it out after all. Besides it's just not worth it to limit your capital ship size just for some improvements in maneuverability that from what we've seen are probably not that far improved from standard. Just use it on your fighters and other small ships. They have some by now also so needing more reactors is just ridiculous even if you don't count the fact that they had better reactors already. It's just ridiculous!

Interesting story.
One thing though, in chapter seven you had a meeting in SHIELD and they talked about Pegasus Asgard being reclusive even after humans helped cure the disease.
Now here, Shepard is told those Asgard died out shortly after being found. Which is it? Did I miss something?

Also, I'm not sure how to feel about people with names from Marvel, after the prologue established that Marvel and (presumably) Avengers exist as a franchise in the universe.

Nevertheless, I enjoy this story, so keep up the good work!
