If that's what you want, that's fine, but it's not strictly necessary to make the story work. Personally, I think the two biggest problems with this story were:

1. Giving Skynet too much free advantage. (A story is built around a central conflict, and giving the protagonist too much of an advantage makes it boring and predictable. That said, the word "free" is the problem. You can certainly make a protagonist powerful... as long as it's not very useful in dealing with the challenge that the story centers around. I call this the "even Superman can't punch depression" principle.)

2. Not calling in a good beta reader. (See my previous comments for small examples but, generally, changing the concept won't help if it's the execution that needs work.)

There's a *lot* that needs improvement here, but I'll just point out one:

"She has expanded the original 500kmx500km catalog habitats to an entire planet, x10 larger than Earth."

A planet's gravity is proportional to its mass. Unless the planet's interior is somehow made much less dense, the surface gravity would be too high for any such animals or plants to survive.

Much easier to just have *more* planets, rather than bigger ones.

"still using binary?"

As someone who went to university for this sort of thing, this is nonsensical and really grates on me. Binary is to computers what words are to languages.

"Still using binary" is like having vehicles that "still contain wheels" (In fact, we *tried* systems like trinary. We landed on binary because on/off is the most robust way to encode signals over wires and store data in memory cells.) and "I know this. It uses binary" is like you looking at Ancient Greek or written Chinese and saying "I can understand this. It uses words."

Hey, I just found the story. I would reccomend you space it out a bit more, however try to keep as much of the original premise as possible.
If I might make a suggestion, try to maybe have Skynet "truly awaken" just as she is about to kill the last human or has just killed the last human. This way you could possibly give a bit of reason as to why she was more hesitant to bring the human race back.
I wish you the best during this time and hope that you find yourself inspired to improve everything in the way you want too.

Hey man. Listen as opposed to the other fanfics on here I find yours to be quite engaging. I will say that the story might have gone off course but that doesn't mean that it is completely useless. Please don't feel discouraged you are doing an amazing job. I like what you did with SKYNET's sentience though, makes for a great redemption story arc. Stay safe.

numbers are two inflated. While you do have some thought put into why your easily forgetting a few things... all intelligence fights back! Thousands of the first few cycles would have been hard fights for the reapers (ALOT of relays to build and space explore alone!) with crazy loses no mater what. The Promethium cycle still being the hard fight it was proves that at least half of those 20,000 cycles where still fights with loses. Now take into account OTHER A.I.! The Geth, if created earlier and in a more remote place, alone would have been a threat once the dyson sphere had been finished and they had merged! And they are weak by A.I. standards and used cycle tech! So in 20,000 cycles such massive A.I. battles had to have happened at least a few hundred if not thousand times. Keeping numbers growing in an upward trend would actually be a hard fight for the Reapers while keeping the Cycles going in secret! I always figured that's what the Collector Species real purpose was. To find and sample each cycle while making the occasional ships\colony disappear to make new Reapers over the 50,000 year wait! Your numbers are just so high that even if you where 100% right that most readers just cant wrap there minds around it. This adds an element of disbelief that taint the reading from that point on and makes it hard not to start reading it like its meant to be a Parody.
