If this is a fanfic intending to be a proper series finale to Godzilla: The Series, here is some ideas to consider.

There are other unresolved plot lines that would need to be wrapped up before the finale, too. For instance, the episode “Where Is Thy Sting” ended with the mention of a “Third Wave” program (after First Wave, the giant scorpion, and Second Wave, the group of small scorpions) that was clearly hinting at a follow-up episode that never happened.
Cameron Winter presents another plot line that didn’t seem to have a proper conclusion. Personally, I thought it was interesting how a recurring villain in a show like this ended his final episode in a successful position (getting contracted by the military and avoiding arrest, even rubbing it in Nick’s face) rather than being thwarted outright, but it does seem like this wasn’t supposed to be end of Winter’s story. I’d probably have him come back, maybe even have him team up with returning Tachyons desperate for revenge against Godzilla.
For the finale, I’d have written a Toho Godzilla-esque blowout as a send-off to our hero. It’d be a multi-episode event featuring a world-ending monster similar to King Ghidorah. Earth’s monsters (including Godzilla) and military forces (who at this point would have futuristic technology, something that canonically happened in the real series) would team up to try to stop the extra-terrestrial threat, but ultimately fail before the real final battle. I’d also want to give Godzilla something similar to the red spiral breath to finish the final battle. In the end, yes, Godzilla would finally be seen as a hero as the battles are broadcast around the world (a life-wiping creature would certainly be breaking news, cue Audrey and a ton of other reporters/news agencies). HEAT finally gets to rest easy reassured that the military won’t try to kill Godzilla anymore, and Godzilla is established as Earth’s defender and King of the Monsters.
