There's honestly no reason for Atreus to join them. It wouldn't make any sense. And if he does, it would have to be an older version of him since the story being shown to them doesn't take place in the same time period. I mean, you said that Ares resurrected after 1000 years(and I'm going to assume the same for every other god slain), and it sure as hell didn't take 1000 years for Kratos to arrive and start a new family in ancient Norway.
