I like this story but you make it hard for me the reader. You need to mark end of sentences with correct punctuation marks so that we know what you are trying to tell us. We want to read not to try and come up with what you are wanting to say.

How about going back and adding punctuation at end or paragraphs so that we know what you are trying to convey to use the reader.

I think you could take a big step as a writer by re writing this chapter.
Everyone Pain asked in Konoha saw Naruto as one of their own enough that they didn't rat him out and instead chose to die to protect him over saving Konoha and their lives.
Nagato dedicated his life to finding peace for the Elemental Nations not only because he wanted to but because of Yuhiko's death, Konona did the same. He only gave way to Naruto because Naruto convinced him that he would find a better way to peace by dedicating his own life to bringing peace to the Elemental Nations through understanding. Naruto can't do that if he's not in the Elemental Nations and Nagato would put Naruto's life ahead of the importance of his, Konans, Yuhiko's and all their years of suffering and hard work. The premise makes no sense with the characters involved and it's not hard to come up with a premise that has the same lead in to the story but does make sense. If you want just set the Naruto vs Pain fight before Konoha was destroyed and have Konoha actually hate Naruto in this au. You could even have Nagato tell Naruto that Konoha blame Naruto for his attack and he's no longer welcome there. Easy solutions really.

Nagato's Rinnegan are actually Madara's EMS and Madara's little brothers original eyes. Will Naruto be able to use the yes as if they were his own? Sharingan, EMS and Rinnegan? Will being the Jinchuriki of the Kyuubi evolve them to RinneSharingan?

The part iwth his parents was rushed, I think you should have just made this an AU where Naruto got his inheritence young and was intelligent. You could fill in the differences whenever you really wanted with a rare short flashback too you know?

You should try a naruto crossover with Ben10, Percy Jackson, Danny Phantom, Ranma, Star vs, Steven universe, Xiaolin Showdown, Sonic, Sailor Moon, My Little Pony, Soul Eater, Yugioh, Daily Life with a Monster Girl, and Grim Tales from bleedman

I will admit that I dont really recall the conversation Naruto had with Nagato to convince him to restore the village.

But I'm having a seriously difficult time fathoming it being something that could then be followed up with Nagato asking that question and Naruto saying;

No. I don't think they'll ever accept me for who I am, but where am I suppose to go? Wherever I go, all I will ever be seen as is a monster." Naruto said, casting his head down in sadness.

** I just cant think of how he couldve convince Nagato of the future and get him to restore a village that he apparently believes will never accept him and play out this way. I practically had question Mark's physically appearing above my head as I read that part.

Followed by a lesser blank stare at the gifts from his parents just going with them having those pre prepped in his seal with the Kyuubi some how, maybe added by Jaraiya as a baby and his personal outfit was predesigned ahead of time and the ones given are adjustable for his height since it would be a future guess.

That was a very good chapter, and I hope the next one will be just as good. I think Narissa being in the Izanami is a good plan, and looks like Naruto and the girls will be helping in the Fourth Shinobi War. And I look forward to Onoki's reaction that Naruto can fly
