Since lots of stones are magic stones, I hope you'll explain your choice in the future chapters.
I like the idea of Shisui showing up exactly when shit hits the fan; he doesn't exactly have any time to feel shocked before taking action, and by the time the was is over people will be acclimated to his presence.
Your narration seems a bit rushed; many times when Shisui thinks (or rather speaks to himself) can be resolved by using reported speech, and the characters will seem less OOC since the wording of their thoughts make up a LOT of personality (and messing that up just makes canon seems like OC).
I really am interested in the mechanics of Shisui's travel.
