Well, my friend. Sad news aside, this is some kind of story. I've seen the whole "1,000 Year Jaune" before but I quite like what you've done with it. The way he continues on for Ruby and her alone because she is the only thing that can give him a peaceful existence and that right there has some promise. So has Jaune ever died? I'm inclined to say no because it seems he lived 1000 years before he met the first Rose but then the first chapter made it seem as though he lived a normal lifespan just that he remembered everything from each lifespan.

Yah I dont see why people treat Ruby so delicately and that she cant date anyone in other fics. I mean she is OLDER then Naruto and i'm sure everyone has seen naruto in the beginning. Look at naruto chasing after sakura hinata naruto and sasura sasuke. They were like 12-13 and not to mention they had to fight people with super ninja powers early. Heck when the war started naruto was only 1 year older then Ruby.

I think in a lot of anime and games you will find the case the same, so really there is no excuse. Especially since Humanity is on the losing side in RWBY

The end was adorable, will he ever tell Ruby about the whole "we're lovers throughout all of time" thing?

I think you can leave it as Team "Juniper" and just spell it JWNR since RWBY has skipped syllables before (CRDL being "Cardinal" or if you want Ruby to lead, try RANS "Rains" since it corresponds with the color blue pretty well, this sticking to the rule
