You would have received a howler each and every for not updating from me if the wizarding world existed. I HAVE NOT SEEN A NEW CHAPTER SINCE JANUARY AND IT IS NEAR THE END OF JULY! so, I'm not 100% confidant, or even really 60% on this, but I smell a conspiracy in the water! What are the odds that Albus and Gellert are working together for their Greater Good and this is a complicated Machiavellian scheme to take down Tom?
For all we know, Albus agreed to swap with Gellert because Gellert is more magically powerful than Albus, more experienced in war, and more experienced in DA and likely to defeat Tom. So they swap, and set everything up so that it looks completely cut and dry without any loose ends when Gellert is discovered. It would explain why fawkes couldn't/wouldn't act out against Gellert until Dee got to Hogwarts: Albus, his previous bonded, asked him to bind with Gellert as if Gellert was him, and only Dee's authority as Phoenix Queen allowed Fawkes to cast that order aside. Now,
Fawkes's Type of Phoenix like Light Cores, such as those present in the Dumbledore family (Albus Dumbledore, Credence Barebone/Aurelius Dumbledore)
Hell, it would explain why Fawkes even bonded to Grindelwald in the first place. Lore wise, according to both the Fantastic Beasts Fandom Wiki and the Harry Potter Fandom Wiki, Phoenix's bond for life and upon their master's death they just disappear, such as how Fawkes ditched Harry after singing his Phoenix's Lament and is never seen again despite acknowledging Canon!Harry as sharing a similar devotion to Albus when he appears with the sorting hat in the CoS.
It can be inferred that Fawkes dislikes Gellert's core rather than Gellert himself and sticks around because Albus requested it and because of the pair's shared devotion. Albus still probably has a Light Core and has not had a chance to force Fawkes to choose between his Bonded and his Queen and until that choice is forced Fawkes will side with Dumbledore.

It's funny... the author's note at the end of the last chapter was all positive and giddy with the prospect of the next few chapters.
