Mostly at how they are being treated as well as what they have put Shinji through. But no one in NERV knew anything about the other kingdoms, and what's more is that they were rather desperate because of the machinations of SEELE. Not saying they shouldn't be treated that way, just not so harshly. Gendo is a different matter.
As for Uzume, I think she and Shinji and maybe even Rei should take down Evil-Lena together. I don't think they can take her individually.
