Well, crap.

So how did it get in? They barricaded the village and Shirou set up a bunch of magical traps right?

This Shirou is literally heavily trained and has a lot more Prana than the original. Shouldn't he be able to take on a small army by himself by now? I mean he was a weakling in the Holy Grail War and yet he still managed to fight decently and go toe to toe with Gilgamesh without him using EA. So it really makes no sense for him not to be at least at that level by now and maybe even have the beginning of his reality marble which once he learns will make him stronger than most servants.

Oh good he is at least well trained and equipped at this point. So I guess he is going to be a member of the round table? Good news is that in this time his projections should not be rejected and be even stronger.

Wait. I thought he would be older and have more training before he was forced into that war torn world. Right now he basically has nothing so in a time period when people as strong as servants were wandering around how is he going to survive?

While I like the story a decent amount and can see you haven't worked on it in a while,I would like to make a point for a moment: the area of modern day England was in large part, christian at the time of the story, catholic to be more precise.

The reason why this is important is that the catholic church and the bible both always judged the idea of having other followers of an abraha mic religion (at that point in time only christians and jews) as slaves, in addition to looking down somewhat on slavery in general, though nowhere near as much as enslaving other christians. This in addition to the nature of medieval society (many small tightknit communities where to survive everyone has to have a modicum of trust in eachother) means that having slaves would be pretty much limited to royal families and lords of larger area's alone instead of the relatively common practice you portray it as.
