Leo admitted his feelings stem from what happened in that room. What happened in that room was violence and fear. You can not build a relationship of love based on that. Leo is using sex as a coping mechanism, an unhealthy way to deal with the trauma he experienced from the rape.
Splinter can't stop them, but he can't bear to stand by and watch them destroy themselves- which is exactly what will happen.
Leo is already lying to manipulate Donnie's feelings.
And when Donnie finds out, he will feel used and betrayed- Like Leo knew how much Splinter's approval meant to him, and Leo lied about it just to get Donnie to spread his legs.
That is emotional rape.
Maybe if they all had talked about their feelings and allowed themselves time to heal before rushing into sex, Splinter could've accepted it.
It is not the fact that they were raised as brothers that makes this wrong- it is the fact that they are using it to hide from their trauma and bury their fear that makes it wrong, and it won't last. Soon the newness and endorphins will wear off, and the reality will set in, and they will hate themselves and the bond they had will be beyond repair.

And there's the denial.
