This piece of writing is so wonderfully well-written. Intense, in one word. The morbid realism of some of the scenes is something I loved and contributed in involving me in the tragic, almost pathetic (in the most positive sense of the adjective) atmosphere of the story. The scenes set in Wutai would be the saddest ones, honestly - and you managed to portray the character's reactions, thoughts and feelings so perfectly the aura of tension, palpable all the way through, reached its climax. You seriously gave me such strong feels, damn. At some point, my stomach felt strangely hot too, as if the Sephiroth you described had become part of me, an anxious and emotional reader. I'm sincere, some lines really moved me, bringing a lump to my throat - and not every writer is capable of making me feel like that. Therefore, I can say I admire you.
Another thing I particularly appreciated was the A/S/G threesome scene: so romantically vague, so elegant, yet so passionate. Genesis' avid and flaming kiss, then Angeal's sweeter one. Both of them like a drug to Sephiroth, who finally discovered the pleasure of love and being loved.
The only thing that bothered me a little was how you portrayed Zack and Sephiroth's relationship. Sure, he must have hated the one who had killed his precious Angeal, he seems resentful even in Crisis Core, though it's not explicit. Yet, I have to admit later in the game the tension between them starts to fade after their meeting in Junon and that warm little smile Sephiroth gives the brunet is very eloquent - it paves the way for forgiveness, and a blooming friendship based on mutual affection and respect. Too bad the Nibelheim incident did not allow this timid feeling to grow... it killed it shamefully.
I'm not criticising your choice, though! Not including this pairing was your decision and I respect it - I am just a hopeless ZackxSephiroth shipper, but it's just my whim, please ignore it if I offended you.

Such beauty in such sadness! Oh, gosh, there were times I wanted to cry over this, but the most when he didn't understand why or how he should kiss Angeal that first time. I heart his so much.
