If you are trying to keep somewhat with continuity with the books, obviously Clary does not get pregnant, but she does create a birth control rune... now it does not say whether this rune is something that has to be reapplied everytime, or it is something that only has to be reapplied every so often...so that gives you one "easy" she doesn't get pregnant because she uses that, and that could easily be worked into the story earlier on.
Personally I would rather not see Clary get pregnant in this story, there is already lots going on here.
I think if you want to explore Clary being a 16 year old teen pregnant/parent, that might be something to flush out/explore in a different story. Teen pregnancy is it's own set of issues that you would really have to probably spend a bit of time researching to do the story justice.

It occurs to me there is a lot of teenagers running around that institute with a lack of adult supervision, lol...unless you count Alec and Magnes I guess, lol
